Jeffrey Peixoto's film offers an open and honest look into the Church of Scientology
CoS would NEVER allow their members to participate in a film which offers an open and honest look into the CoS.

On the contrary, CoS attorneys would be issuing a barrage of threatening legal letters to the producers of any film that offered an honest look into the CoS, as well as blocking the participation of all members in good standing. And their history shows exactly that.

There could be a day where it would be possible. For policy purposes, CoS = COB and he will not be there forever. What if all viewpoints were embraced and the sanest, most ethical beings on the planet were allowed to decide on their own?

I like that scenario and don't think it's impossible at all, that is, without Dave. ;)
Regardless of scripture, without a controlling organization and constant pressure it's essentially up to the individual what they make of any doctrine or ideology available to them and how they live their ideals and pursuit their "spiritual" goals. No matter how shitty, inhumane, violent, bizarre, contradictory, worthless or unreal that ideology is. That is true for Scientology, Christianity, Islam or Jedi all the same.
And the Sith.

It would be worth watching to see how Marty, just as a random example, would run the church if Dave strokes out and Marty grabs the brass ring and runs with it. Anyone new taking the reigns would be fascinating to watch when the drama unfolds in front of the Sci-Fi hungry press.

Could it be possible for the Free-Zone to take over the reins? My guess is it has far more scn than the official church by now.

Agreed.
I would see no reason as to why the church would change it's stance, even with Miscavige out of the way.

Their abusive behavior is too firmly entrenched for it to be able to change.
If anyone tried to, there would be many trying to be the top dog that gets to enforce their policies.

No one new would be put up to it and all the old hands are well versed in the church's wicked ways.

Either that or they've got their eyes on the whiskey cabinet and the John Lobbs....

The suit would take a bit of squeezing into though.

Yes, a bad corporate culture does not change overnight just because the last reigning narcissist leader is gone.
The corporate staff behavior patterns would continue for many more years after that.

For example, Satya Nadella (current Microsoft CEO) is facing a long difficult task to accomplish this in Microsoft.
I wish him well and hope he does it.
